Twist villains do work. They work quite well actually. Xenoblade has a couple of twist villains who are incredibly well done because... Monolith Soft know how to fucking write a story. Gamefreak don't. Their best stories were BW/SM. But comparing those to the absolute catalogue of novels that exist, they are so fucking weak.

Ghetsis isn't a twist. N is debatably not even a villain, just manipulated by Ghetsis, but even then, he's in the opening cinematic.

The professor died way before the game began. The one you talk to is a robot copy they made to assist them before they died. The professor built a time machine that plucks pokemon from the past/future and pulls them into the present, and its been left on autopilot this entire time. The AI is afraid that leaving it on will result in paldea being overrun but their programming won't let them shut it off, so once you finish the three paths they contact you to get you to do it. They fight you because their programming forces you to though, and use a team of all paradox mons.
