Each city has their mechanic basically work the same, they use the same point system and there's the same number of possible trainers/pokemon, and the associated item is often the same. All that should've been stored was like, a variable for what pokemon OR trainer was there, and whether or not they were beaten/caught, and whether or not the item from it was collected/bought or not, and worst case if you'd used the wrong save it would've like, put you inside a wall.
The fact that Scarlet Violet doesn't seem to have any problems means they actually competently programmed the way the games store save data compared to the past, because ideally there shouldn't be any issues
