Was this a deliberate change due to popularity or did the way the code work change it automatically during the generational switch?

It's a technical aspect issue of how GBC does rendering. The number of colors it had access too was limited and the color palettes of shinies had to be mathematically derived from the normal colors so you have a lot of weird sprites and colors. Look at Sneasel for another example.

Pokemon in Gen 2 had their shinies just pallete shifted. Gamefreak kept most of the colors the same for consistency but Charizard was manually changed in Gen 3 due to its popularity.
