... And it's not like Gym leaders can leave to go to an entirely different state and/or country every day...
So he must have been living separately from May/Brendan and their mom in Petalburg while May/Brendan and their mom were living in a different region.
So even in gen 3 your mom is single or at least emotionally distance enough from your father to live in a separate country/state/region from him.
