But state of the intellectual development and character development are not. And if she is a super-intellect, pray tell why would she bother not just be around you, but participate in human society on the same level as the lower-intellect humans? It is better not to develop this logic chain further as it breaks everything apart.

Isnt the whole point of human-like relationships with her is to achieve similar depth and complexity of said relationships? So you have to treat her as equal de facto. And so, if she is no different than human being in terms of a persona then how can you say it is okay? How can you measure her with a convenient different scale? Even if she will be okay with it - will you? You grew up in society that dictates specific morals and you were imprinted with them. Even if you shove them deep down for some benefit - they will never go away, they will keep nibbling at your conscience.
The best scenario I see this is somewhat doable is what I'm using in my fanfic
which is never-ever - when you both grew up together, essentially. This requires some real careful mental gymnastics to avoid brother-sister trap and to have a believable cause for a family/human group to raise pokemon the same way as a human child (in shitty conditions that is the setting of the Pokemon universe), but this scenario could work, I believe. You both could slowly develop relationships that eventually turn into something bigger than friendship.
