There shouldn't be different versions at all, if they want to encourage the trading then just have a list of 10 pokemon lines that you'll get a random 5 of based on a secret ID
Then everyone's game is slightly different and encourages playing with others

But they make too much money with people buying 2 copies of the same game so theyll never stop

Yes. Make the split versions completely different games that still connect to each other for multiplayer trades and battles.
Alternatively, follow >>52460371's advice. The ID variation worked for fossils in Platinum.
