Up until Gen 3, supreme beings were seen as such because they had mystical powers (Lugia/Ho-Oh/Mew/Celebi). In gen 3 they took the idea further with "so attuned in their element they can manipulate their environment" with Groudon bringing extreme heat and volcanoes and Kyogre rain and tidal waves. Groudon was a reach because they probably didn't want death by lavaflow in their game and lacked the creativity to have hoenn change from the battle of Groudon and Kyogre (I mean c'mon, Groudon just... Zips to a crater in the sea? What??? He should have raised the earth, or blasted lava until he made a bridge).
This creative license opened the door for gen 4. If a Pokemon can be attuned to it's element to the point of manipulating it, it stands to reason some Pokemon can mess with the dimensions, the very fabric of the elements.
This was their mistake. Making four Pokemon have mastery over the ENTIRETY of existence (time, space, matter and void) is really fucking dumb and left the series in shambles with respect to legendaries. They elected to start making beefed pseudos and mythics "legendaries" instead. Nothing about anything after gen 4 feels legendary because they lost the thread.
This didn't have to be a loss - they could have built a pantheon. Hell, it looks like they started trying - shaymin, demigod of flowers. Darkrai, demigod of nightmares. The pieces were there, right down to three fairies that could be a guide.
Then they shit the bed with Gen 5, going "back to formula" and conveniently forgetting they introduced FUCKING TIME AND SPACE AND CREATION GODS
