One part is that Delta Episode wears off it's novelty pretty fast due to being short, and I honestly think it's pretty easy to forget everything besides fighting Deoxys in space.
The other part is that Zinnia's characterization is just so strange that it was likely just too off-putting for most people, even now it just feels like she was yanked out of a mid-2000's edgy Pokemon fanfic that you would randomly come across on
