Heath's expedition and the Violet Book were discredited, the Paradox Pokémon he described were not there when others explored the crater (even though other things he described, like the plate, symbols in the ground, and the Herba Mystica remained).
They are supposed to be mysterious and raise unanswered questions, their existence is a "paradox," to be explored and unraveled in the DLC

The Paradox Pokémon and time machine were known by possibly as few people as just the professor and their family, and (almost entirely) contained to Area Zero. The professor didn't even bother giving any of them besides Koraidon/Miraidon, and if they made any further analysis of them it isn't public information that the Pokédex, which is just an app created by a college professor, would have access to.
The Ultra Beasts were documented by reliable eyewitnesses and researchers who even had the opportunity to study them in their home dimension, the alleged sightings of Paradox Pokémon (besides Donphan) outside of Area Zero could be entirely bullshit, and were simply attributed to the creatures in the Scarlet/Violet Book on the basis of perceived similarities. The Pokédex even specifies that most have only had one or two sightings on record, or none at all.
