Offscreen, I caught just about everything available. I also Wonder Traded a bunch of mons, getting access to a couple more starters. I couldn't explore one of the areas with new mons because they were locked behind HMs I don't have yet

They released a hotfix a few days later. Download a new ROM, and it should be compatible with your current save, and the problem will be fixed.

Lil' bro will run to a locked door in the sewers. You can then make your way through, and battle him there. Once that's done, Freddy should return to the gym, and with that done, the fishermen south of Parax town should leave. If they don't, see my comment about game-breaking glitches.
