Gen 2 was less clearly the real world, and the new strongest legendaries were basically like local deities, but nothing too crazy.
Gen 3 is unambiguously not the real world, and the legendaries are now forces of nature that can potentially end the world.
Gen 4 says that the Abrahambic God with a capital G is a Pokemon, and you'd think that's the limit, but apparently not.
Gen 6 decides to introduce an ancient war, a 3000-year-old man, an apocalyptic super weapon, and branching timelines.
I'd say gen 3 was the point where the genie was truly out of the bottle, although it wasn't peak batshit insanity.
