These pokemon have one thing in common: each of them is a unit composed of two or more beings working together (either willingly or not). So how do pokeballs capture multiple beings in a single ball, from the lore standpoint? You can assume that Paras and Parasect are treated as one being because the parasite and the crab are fused together and separating them from each other would be harmful for both of them, but the rest are either a parent(s)/kid(s) team or a bunch of pokemon latching onto each other or swarming together, and can be easily separated without harming them physically. Why does a pokeball capture them all at the same time instead of, say, capturing Dragapult only and ignoring her Dreepy? Did anime or supplementary material for games address this at any point?
