As mentioned, the Legendary is all but flat out said to be the source of all the terastalization stuff. But that doesn't mean that everything that is being terastalized is the Legendary taking control. Speaking of, you're even meant to terastalize your Raidon to beat the enemy Raidon in the climax. Using the Tera Orb the Professor developed mind you.
Why would you assume the AI Professor being terastalized is them being taken over by the Legendary, but not when it's your pokemon being terastalized? Because the former wasn't consensual?
It's worth to be noted that the Tera Orb and the ability to terastalize when and where you want, was ultimately what the Professor became most known for. It's like their MO kind of. Just because the entire phenomenon appears to be sourced in the Legendary, that doesn't mean one should need to assume that all instances of terastalization is by the will of the Legendary.

And it ties Professor's madness together with what we've otherwise learned about them beyond all of that. Like how they're implied to have genuinely loved Arven. And how they might not have been as distant before starting to research the time machine.
But it's still a stretch to assume that the Professor was just the Legendary acting through the professor as if possessed. Even if they may have influenced them or even possessed them momentarily.
I just don't get why one would assume that the Paradise Protection Protocol is anything but what it says it is.
