Legendary Pokemon get dumber and more contrived with each gen which makes sense from a world-building perspective; once you introduce literally god there is no way back. Should the series have kept Gen I-III's setting where these creatures were treated more like mysterious forces of nature rather than actual deities?

Not really.
The most recent two cover legendaries are just scific alterations of an existing mon, much like Mewtwo and 4 cursed things.
Then you have 2 random dogs, some dude that control grass with its horses and a kung fu bear.
I can give you Eternatus but if anything they're really simple things that are barely above regular mons.

Only if you assume fiction has limits and that you have to take that into account every time, which is wrong.

This is the same franchise that had mentions to real life animals/places then retconned them as soon as possible. The """world building""" in Pokemon is a joke and only works when it's convenient.

OP, Ho-oh has a temple and Lugia used to, so they were basically gods although not overpowered ingame or in lore, if you want a power creep gen 3 is where you should start with the box legends being overpowered both in lore and in game (Mewtwo also was OP unlike Johto's box legends, but post game). Basically your analysis is wrong and you are looking at a non issue because not every gen after 4 continued it, box legends in 5 are just strong but beatable pokemon according to the plot and/or don't arrive on time for the main campaign, one or both is the case for all main games since.
Just say you have a flavor or concept issue with later legendaries

Groudon and Kyogre's mere existence would have caused a global drought/flood if they weren't stopped quickly enough.
