What were the gym leaders/champions of Johto and Kanto doing during this movie? A whole village just got turned into crystals and not a single one of them thought it would be a good idea to go and help.

League officials have other duties in their own areas. The events take place over the course of less than a day, out near a town away from anything relevant, and it wasn't an obvious emergency that would need immediate answering.

In general, the whole incident is just too brief and narrow in scope to have mattered. There was probably some talking with Oak or something later, but otherwise it's all fine.

The writers didn't want them to. In gen 2, Lance went to see what was going on at the Lake of Rage and then butted in on Team Rocket's plans so we know it's in his character to investigate when something strange is going on. Unless the writers don't want to deal with extra characters getting in the way of the stars.

Ashnime movies at the time didn't really focus on game characters. Shudo probably didn't like them and he obviously had stories to tell that strayed from gf's game lore.

Ash's mom and Oak were able to get their by car in at most a few hours, any gym leader should be able to get there in a short period of time. Also the events of the movie were over a full day which should be long enough that logically any gym leader in either region should be able to go and check it out.
