Mandarake is probably the best site for getting stuff from Japan also, I just like being able to use Yahoo Auctions. I just need a friend in Japan who I can get to send stuff over to me desu, I'd obviously pay them a 'commission' for helping me out.
But to get back to what you said, yeah there are a lot of hidden fees (on Buyee, people don't realise that you need to cover the cost of domestic shipping + the service fee) that really mount up. And depending on where you live, import charges can really screw you over. I now only buy from sellers who pay for domestic postage and I never pay the service fee. It's not perfect, but I absolutely would not advocate using eBay for Japanese goods. While Japanese eBay sellers are all angels who always send me extra goodies, they inflate the prices of their stuff and then eBay also slaps on extra fees, The moral of the story is just to be as conscious of where you might incur charges as possible.
Amazon JP is a very good site but I don't know if it sells booster boxes, I would assume it does?
