These are all either stylistic choices made by artists without fully thinking through what it means, or simple mistakes. These are called goofs or errors, they're not a big deal to normal people and only autists hyper fixate on them. For example, the autistic creator of the anime has a boner for inserting real animals into the series and has said so in numerous interviews despite being told by the actual creator of the entire franchise that, No, animals do not exist in the Pokemon world, Pokemon are the animals.
By going down this path you all are failing to understand the real point of Pokemon, that it is meant to make the real world seem magical again, but taking real things like bugs, plants, animals, and even inanimate objects like magnets, and making them into fantastical versions of themselves, allowing you to see the world through childlike eyes once again. If there were real animals in addition to Pidgeys and Rockruffs and Spoinks, then that entire tactic would fall apart, as people would stop seeing Pokemon as a recontextualization of reality and would instead be something completely abstract and meaningless like Digimon.
The reason DIgimon failed is because the creatures in that are literally supposed to be lines of code in a computer, they represent nothing, they say nothing about anything. While Pokemon like Pickachu and Ratata, and Growlithe all represent actual pets people have had, they are imbued with inherent meaning and personality. You're trying to turn Pokemon into something soulless by saying actual animals exist alongside them. The Pokemon are the animals, not something else.
