The main conflict would revolve around how pokemon communicate in the PMD world. I like the idea that mons can't all make the same sounds due to extreme differences physiology, but every mon has the ability to interpret the sounds any mon makes as though its the same language; the same sort of idea Milos From Home uses, but I'm sure it's far from original to just there. The main villain disrupts this innate understanding, pulls a Tower of Babel on society, which, as no one can understand each other anymore, causes fitting chaos and societal breakdown. Now say the protagonist had a language hobby, or was a pokemon behavioral specialist in training; whatever reasoning, he had a good understanding of pokemon behavior as a human. When this universal translation gets disrupted, while the PMDverse natives suddenly can't understand their peers, the protagonist is less affected than most due to simply reverting to hearing pokemon with his human ears.
I haven't gone much deeper into it than this. I consider this idea inferior because it kinda falls apart when you think too much about the difference in pokemon sapience level between PMD and mainline/anime. Isekai's overdone, but with that language plot it kinda needs an isekai. Also probably reads like shit because I'm writing this sleep-deprived, but I hope the idea gets across.
