After Lilycove you have the Mossdeep Gym which was the first Double Battle gym in the series
You get the Dive HM which gives you a whole new environment to explore, something that had never been done in previous games
The Aqua/Magma storyline kicks off, and the consequences of Kyogre/Groudon potentially destroying the region was the highest stakes the series had ever seen. Before that, legendaries just chilled in caves and had very little affect on the plot
In Emerald, Rayquaza appearing and calming Kyogre/Groudon was the first cinematic cutscene in the series
Now if you don't think any of these were good, that's another story. But late-game Hoenn was the most unique part of the series at the time of release
