If legendaries are forced to be a part of the plot, I think Emerald did it best
>chaotic forces of nature with a lot of lore
>conflict between the two cover legendaries
>no forced legendary encounter or forced legendary capture, game forces you to explore to find the third legendary to progress the plot but you have to go back and catch it later if you want it
>team will be in the 40s and legendary will be lv 70, instead of the other lv45-50 legendaries at the climax
>master ball is very easy to miss, it's not given to you and if you miss it it's locked forever, so you can conceivably face Rayquaza with a weak team and face a tough challenge. Then you're rewarded with a powerhouse
