Pokemon fans would complain about having to share the spotlight with anyone else, about the way the Digimon look, and that there's any story in the game.
The Digimon would have to be nerfed into the ground to make any Pokemon viable in the gameplay by comparison (and also because Pokemon makes more money and TPCi would throw a hissy fit otherwise). A lot of the charm would be lost in translation.
Both sides would have lots of favorites that didn't make it into the game to accomodate the other side, which would create even more hard feelings.
In the end, it wouldn't even sell enough to be worth it, because mainline Pokemon games by Game Freak are sadly the only ones most fans are willing to buy.
