So Pokemon are already open to the idea of working with humans and may even be hoping to find a human partner. The only difference the Pokeball makes is that it becomes monumentally safer to attempt to subdue a wild pokemon.
Pokemon aren't just beasts, they're intelligent. Usually but not always less intelligent than humans. But they can be communicated and reasoned with.
Pokemon can't understand human speech and humans can't understand Pokemon speech. And most cummication between humans and Pokemon has to be done through body language and charades. However Pokemon have inherent empathetical abilities that allow them to understand the intent of their trainer's words and humans who develop a close bond with their Pokemon will also begin displaying the same empathetical abilities.
Also the Pokeball in no way binds a Pokemon to their trainer's will Pokemon can disobey their trainer's orders if they think the trainer is unworthy and they can refuse to be withdrawn and even run away if the trainer is abusive or not meeting their needs.
