Given that all the characters and Pokémon are sprites in gen 5, even if technically the world is 3D, it has barely any affect on the gameplay beyond minor scenes where the camera changes angles. Usually you are just walking somewhere, not solving a 3D puzzle. The game could be entirely re-created in 2D.
Gen 6 onwards, all of the Pokémon and character sprites were replaced with 3D models. Not only did this take development time and resources, I also feel the models look far more static and unappealing.
