It was weirder that they made her a male for the first movie and its mini special follow-up, but I'm chalking that up to the same reason why they made Lugia male despite the original intent - they wanted to appeal to a male audience, and thought boys would be scared of cooties if the strong Pokemon were actually girls. That they course corrected and have been portraying her as female again from XY onwards - right up to her appearance in the Detective Pikachu movie - should be enough proof that Mewtwo was always supposed to be a chick, and is certainly seen as one now in TPC's eyes.

Red's appearance is a reinterpreted Ness/Ninten, and Mewtwo/Mew are recycled from Giegue - the fact that Mewtwo knows Barrier when you meet it is a reference to Giegue's pod thingy he was floating in during his first appearance, and Mewtwo's Recover is a reference to Giegue's invulnerability (handled in a way that doesn't break Pokemon's mechanics). the preferred method to catching Mewtwo if one lacks an Ultra Ball is to put it to sleep - particularly, by using Sing, which is how Giegue was defeated in Mother 1.
