And let's not forget Day and Night locking out certain pokemon to times of the day.
Basically it takes control away from the player so it's not longer a 100% player driven explorative experience.

Heatran and Giratina had full dungeons but the pixies and Cresselia didn't they were just a single room with the latter only activating a roamer in the most annoying region to traverse.
Regigias has a dungeon but the encounter was locked until you brought the the Regis from RSE making it the only legendary that couldn't be captured with only its native game.
Meanwhile in previous games legends all had a dungeon associated with them in some way with exception to the original Regis however they had the braille puzzles to make up for it showing that single room encounters can actually be good if there's something that the player can do in them.
The same goes with the events Deoxys and Mew were relatively simple encounters but they had you doing more than simply walking up to the pokemon. The sad part is that gen 3 were the first and last generation to do that.
