That secret area outside Ruins of Alph where you cand Natu and Smeargle
Also fun fact about OP, the reason why the shrine triggers the Celebi event in Crystal was due to Game Freak hearing the rumors fans had about the shine in GS (it was origally just meant as decoration). So in a way the Shrine granted the fans wishes.

Route 30. I'm gonna give away how much of a boomer I am, but having played Pokemon Blue before playing Gold, the moment in route 30 when you encounter two trainers blocking the road who are having their own pokemon battle blew my mind as a kid. I was like 6 years old and I remember it vividly

God, Johto has such a great aesthetic. The pine forests. The coastal villages. The clash of the old and the new, with traditional artisans and ancient temples intermingled with radio towers and bullet trains. So good.

this was my first pokemon game and i was stuck on that roadblock for days because i have adhd and sped read everything/ didn't pay attention. the world still felt soulful and magical even though i just re-tracked everything here for hours. it was glorious when it finally opened up. i was 10 years old.
