In Gen 9, the "villain" is a bit less direct. The gang of youngsters are barely causing any trouble you can see and there's a bunch of messaging about the dangers of bullying in schools. They're not really villains, just antagonists who need their shit sorted. And then there's the question of the Professor and the time machine, wherein no harm was intended, but there's a message warning about what you're willing to give up in the pursuit of your dreams. The Professor looks outward into mysteries trying to grasp at those dream they perceive making from nothing, and dies alone having pushed everyone away with their work twisted in a way they probably wouldn't have intended. That's juxtaposed against the player and their friends, who all have their own dreams but are grounded and strengthened by the bonds that they share.
tl;dr "don't bully people" and "friendship is important" are lessons that don't need you to confront "villains" to be taught.
