We know this, because a lot of his inspiration comes from Kaiju works like Godzilla, Gamera, Ultra Q and what not, and that other artists were brought on board early on specifically to balance out his designs and create more cute or feminine ones.
You're right though that he does imbue his designs with intentional flaws to give more texture, though what those flaws are I think are misunderstood to a degree, and are a bit more abstract. I think it's more along the lines of Groudon having short arms which looks slightly awkward, or Rhydon's (originally slightly moreso) squat nature. Not things like "we made Palafin look like shit because intentional flaw".
