So I have Pokemon Bank, Poke Transporter, all demos and all Gen I and Gen II games. Also still have $10 of funds left on my account. Is there anything else I should do before tomorrow when it comes to Pokemon games?

make sure you download all of the 3ds series updates. they are free and you download the update even if you are planning to buy the cart on ebay or something later

in preparation for the bank going free I was thinking, to make a backup of the data from my cartigradge of black 2 before transfering the pokemons to bank, but im not sure of the "checkpoint" app from homebrew can access carts

Yes, it works with NDS carts. It might take a while for the icon to show up if you have a lot of games installed.

yes but you need to do a very specific set of steps or the transporter will not detected, there are gudies on youtube
