It's about a scientist who has the ability to create a better world, but the men in charge fuck him over, his parents ran away from the government. They joined a criminal organization for protection and funding(the second world countries alliance) and said criminal organization want the secret formula for themselves to shape it how they want it in a corrupted version or to destroy it; the rival was the government all along.
Sanchad handles it with style; his 100 pokemons don't live underground like some rebel base with no resources, they live in the equivalent of a Starship Enterprise base.
Albeit there is also the early game where the pokemon have to rely on magic items and contracts

Unless someone were to wipe humanity out to then replace them with pokemon only to give the pokemon human appearances because of the evolution and shapeshifting abilities of legendaries and Ditto.
