What can they do to justify having version differences outside of having exclusive Pokémon and a few aesthetic/dialogue differences?

Gen 1: Just version exclusives.
Gen 2: Version Exclusives but the Box Legendaries have different dungeons.
Gen 3 Version Exclusives and different enemy teams, where the game is obviously made for Team Aqua and Team Magma is awkwardly pasted over them in Ruby.
Gen 4: Just Version Exclusives
Gen 5: Version Exclusives, A few cities and dungeons have aesthetic differences, One city is entirely different with a different Gym leader. Post-Game City has vastly different connectivity features.
Gen 6: Just version exclusives.
Gen 7: Version exclusives, opposite day/night cycles, A different first boss.
Gen 8: Version Exclusives, two gyms have different leaders.
Gen 9: Version Exclusives, Different Professors, Different Pants.

Magma and Aqua are practically identical, really all you have to do is switch Numel/Camerupt with Carvanha/Sharpedo and the final Groudon and Kyogre battle and you will have a completely interchangeable team experience. You will go to the exact same places and do the exact same battles in the exact same order. They more than likely started with Magma as the base team and then just altered the sprites and some of the dialogue to make Aqua.
