The effects of natures can be changed with mints. It doesn't change the nature itself, but it doesn't matter because it changes the bonus towards the nature you want.
Egg moves can be learned through picnics and mirror herbs.
Base stats can be boosted to perfect IV-levels with hyper training. It doesn't change the IVs directly, but mimics the effect of perfect IVs so it doesn't matter.
Abilities can be changed with ability capsules and ability patches.
So the only things of worth breeding for now are gender and shininess. Everything else is adjustable.
