Spacetime bullshit is the one size fits all answer to any logical anomalies because Arceus likes sending random shit back into the past for the hell of it, as evidenced by Legends.
Who's to say Arceus didn't send a Mewtwo thousands of years into the past for the sole purpose of exposing it to the Ultimate Weapon so it could have a Mega Stone form for it?

Too bad that one doesn't work without contradicting other species-specific gimmicks. Only Mew can use Genesis Supernova, an exclusive Z-Move.
Plus that would require them to design two additional Megas for a Pokemon they didn't intend to give a Mega to in the first place just to appease "muh lore" fags.

Mega Stone lore doesn't make a lot of sense honestly. How do they get produced? Are they still being created? There are multiple Mega Lucario so we know there are a lot of stones available for each species that can mega evolve. Could Mewtwo have interacted with whatever the fuck and just produced two mega stones for itself?

Because they didn't just suddenly make all the mega stones 3,000 years ago. We literally get this explanation in ORAS with Infinity Energy and get to witness the creation of new mega stones after the climax with primal Pokemon.
