it doesn't seem to mean something as if it was some ancient language but it is a ceremonial altar sinjoh has an identical one

however in the symbol there are many circles grouped in 3 I think it has something to do with the lake pixies being 3 mons and its children being 3 legendaries and time, space and antimatter being 3 concepts

No, the mystery peaked in the 1st gen, Crystal was the point where Legendary Pokemon started to be the focal point. Gen 4 especially loved to shove them in your face.
