The evil team starts out as just a group that is meant to test trainers who are taking the gym challenge that also helps out the local people when needed
However in the middle of the game the main villain (can be a pokemon or human) mind controls a part of the group
One of the admins or the normal leader could even have a connection to the MC or a rival like an older brother or father

The formula Pokemon did not learn from Team Rocket and Team Skull is that the best team must have a satisfying storyline, but it cannot be the main storyline. They must be important enough to do things, but not important enough to overwhelm the actual storyline.

Honestly i would probably do it as a bit of lore mix of what we already had and have them not be a Team and more of a Clan like Pearl and Diamond ones in Legends in a relatively undeveloped region and them being more against the Pokémon League operating the way it does due cultural reasons (fearing it would awaken COVER LEGENDARY, because it would be awakened by "Conflict" or some shit like that) or some such and therefore harassing challengers and Gym Leaders to try getting it shut down with the Pokémon under their care. (IE: Not-Nobles/Not-Titans basically serving as Starmobile tier bosses for the Admins)

The twist is that the "Team Leader" actively wanted the Legendary Mon to be unsealed all along due pitying the state it is in and caused shit on purpose to free it and worships it as the true ruler of the region, and is also happy that you catch it because it means it wants to be with (you), anyway.

Both Aether Paradise and especially Macro Cosmos are not main "evil" teams in their respective games, they are just larger threats behind the more prevalent group. And even that Macro Cosmos did extremey poorly because their only existence as villains was limited to 3 damn rooms, one generic mook, a fucking tired bitch secretary and literally autistic CEO.
If Macro Cosmos counts as evil team then random nameless bike gangs in Kanto are evil teams.

Ever since Gen 7 the villains team all have been a bunch of losers and/or less threatening organizations than the first 6 ones that acted as second fiddle for the true main villain. While the basis for team Skull/Yell is nice I wish in the next generation we can return to the more traditionally evil teams.
