For starters, one of the recurring themes of the game (if you actually played it) is not to take everything at face value - Wigglet and Toadscruel aren't regional forms, Team Star aren't bullies, Arven's not as big of an asshole as he makes himself out to be in your very first encounter with him, and so on. Paradox Pokemon not actually being from the past/future follows the theme - plus, we know the Professor was genuinely insane and completely out of touch with reality, so them tampering with Terapagos' powers to make a machine they didn't fully understand and believing it was a functioning time machine is far more likely. There's no actual evidence for time travel in the game itself (the Paradox Pokemon even supposedly appeared before the time machine was even built, and the dex entries for certain Pokemon, like Scream Tail, are flat-out impossible), but there's plenty of evidence for Terapagos just granting one's heart's desire - a person's 'Treasure', which is the other main theme of the game, and one that pervades every aspect of it.
