By SUMMONING those Pokemon, not imagining them out of thin air.
So Paradoxes are from Past/Future and the time machine is real, but just summons Pokemon from the Past/Future.
Besides, the better plot twist is that the Paradox Pokemon are completely unrelated to the Pokemon they look like. i.e. Great Tusk is actually Mamoswine and Iron Treads is Copperjah.

Not every legendary is one of a kind. There could easily be shiny legendaries otherwise why would they exist in games?
