When I played the Emerald Battle Frontier when I was really young, I could’ve sworn I lost an item permanently in the Battle Pike because an Alakazam used Trick on me and I never got it back, but according to Bulbapedia you get your item back once the challenge ends. Still dunno if that’s true.

It was also in the anime early if I remember.
But the anime also had togepi and ho-oh before their gen so it's not a surprise.

One I always remember is an anime episode with an entire volcano filled with heatran. Thousands of them crawling over the wall but no matter what I do I can't find that episode or any proof it existed.
