The process of how a Pokemon is born is a true enigma and has only ever been depicted as mysterious or otherwise whimsical (I.E. the mating ritual between Solgaleo and Lunala to create a Cosmog in the Alola games), and even early on eggs were never meant to be literal laid eggs, but rather cradles of nature to nurture a newborn until they're developed enough to fend for themselves that just so happen to LOOK like eggs, much like how Exeggcute is actually a batch of sentient coconuts.
