What happens to people who don't care about or even dislike Pokemon in-universe? Are they just shunned for not praising how amazing and wonderful they are like an NPC?

Depends on where they live. In places that rely heavily on Pokemon for infrastructure they probably are forced to tolerate them otherwise become a hermit/unemployed. Other places that dont they simple just avoid them which is seen as a little weird by other people but understandable.

Regular people with generic everyday jobs still exist but having Pokemon is undeniably an integral part of human civilization across the globe on this world in a way that has no real equivalent in ours. That's a weird aspect of worldbuilding in a lot of series revolving around games like Yugioh

I have to listen to the Meowth owner complain about how it just started pissing on their couch so they had to give it away and the Growlithe owner say how they can't move because no place accepts their Pokemon. I hate animals and I would hate Pokemon if they were like real animals but I think Pokeballs and Pokemon centers fix some of the most common issues that come with real pets. Maintenance for a Pokemon is more like that of a plant than an animal.
