The cathedral in Hearthome City. The way it's treated with the reverence of a real church with the lack of music alongside the NPCs talking like actual parishioners of some kind in a setting like Pokemon can be jarring on first glance.

What? There are puzzles to solve, catching the different unowns and that Gameboy printer thing. And that thing where you listen to the radio there and get weird music. That's basically enough shit for the area in my opinion.

The Trick House in Hoenn is also pretty off putting when you first go there, because if feels like you just entered this crazy weirdo’s house who is just a few tiles away from literally living under a bridge. The upbeat music doesn’t do that much to make it any less uneasy.

Idk why but the sea caves like Seafoam Islands and Whirl Islands always felt really eerie to me. They have a lost, desolate feeling.
I generally avoided going there since they're optional areas.

I know Lavender Town and Pokemon Tower are cliche, but the music really does numbers, and the Ghost sprite itself as well. There's a reason it spawned so many urban legends and stories.

The GB/C games I think excelled at this more since the worlds relied on your imagination more. They could also feel larger and more desolate, despite being the opposite in many cases. Though the worlds were also less happy-go-lucky than Pokemon is today.

I always found Cinnabar Island to be an eerie place as a kid, because there's a lot of weird stuff that happens there in the original games. The Missingno. glitch is performed there, the 'old man on the roof glitch', and the Pokemon Mansion is an odd place with some hidden lore. Blaine is also a strange character and he has burglars as trainers in his gym for some reason.

Definitely Spring Path. I stumbled upon it accidentally when I was a kid, and the transition from the happy route exploring music to the Old Chateau theme felt like the game saying "you fucked up, you shouldn't have come here". The path and the Sendoff Spring were actually scarier than the cave itself.

This is a bit of an odd choice, bit I was always unnerved by chargestone cave as a kid
The somewhat off-putting music (not helped by the fact that it gets slower the further you descend, which I don't think any other area does) always put me on edge, and it's somewhat maze-like nature meant I could get lost pretty easily in it

We know for a fact that Blaine had encouter with Moltres which is most likely the start of fuji's obsession with legendary pokemon, birds and mew. Blaine is designed as a scientist and fuji's close friend so there's this connection, plus you need to find a key to his gym in the mansion.
Maybe the fact that its "burned" means it was destroyed by Blaine?

The Hoenn underwater routes always seemed a little unnerving to me, especially since a lot of them are out deep in the ocean. They're dark, they're isolated, and while they're not really a maze they can be a little confusing if you aren't paying attention.

Just you, in the middle of nowhere, at the bottom of the seafloor, in the dark. No one would ever find you. Kinda weirded me out as a kid, even though I still thought it was a cool feature.

they should have done more mandatory underwater routes between lillycove and mossdeep. that route was too long to have random encounters possible on every tile.
my favorite thing about those underwater spots was how you only get encounters in the seaweed as if it were tall grass

Blaine and Mr. Fuji are absolutely related to Mewtwo. However, in the games, Team Rocket has nothing to do with Mewtwo's creation. The most the games ever do is with USUM Giovanni where they have him send out Mewtwo in a Master Ball, creating the implication that he was taking over Silph Co. for the purpose of catching Mewtwo. We already knew he was after the Master Ball. But whether or not he already knew about Mewtwo isn't specified, it could be something he learned about later rather than the reason he was going after the Master Ball.

Yeah he takes over the Aether Foundation with Team Rainbow Rocket. He's an alternate universe Giovanni who succeeded in getting a Master Ball and somehow got the ability to travel between dimensions. He then proceeds to recruit alternate universe versions of other villains where they were on the verge of succeeding, and they all use Legendary Pokémon. Maxie and Archie use Groudon and Kyogre respectively, and they also use their RSE designs. Cyrus uses Dialga or Palkia. Ghetsis uses Reshiram or Zekrom. Lysandre uses Xerneas or Yveltal. Giovanni can Mega Evolve Mewtwo into Mega Mewtwo X or Mega Mewtwo Y. It all depends on whether you're playing Ultra Sun or Ultra Moon. Fuji had a direct connection to it even in the original RGBY - there's a photograph of a young version of him on the back wall of the first room with the big desk in it in the laboratory, pic related.
