On one hand, you have some of the dex entries stating that if Parasect's mushroom is removed from it's back, the bug will just not function.
But on the other hand, in the anime (haha), a Trainer's Paras still remembers it's trainer and will still protect them like nothing's changed, and in Super Mystery Dungeon, the dialogue zigzags back and forth between implying the mushroom is in control, the bug is still in some control or they share control of the body.
