It makes perfect sense as long as you just assume that the trainer has already shouted a new order by the time the Pokemon is done performing the last order you shouted, there's not actually supposed to BE any "between orders". The menu options are for telling the game what your trainer did during the last 6 seconds, not what the trainer is going to do after you pick the option.
The issue is that retards are too dumb to understand that what's happening on the screen isn't a literal exact depiction of what's happening "in reality", and that the Pokemon aren't actually supposed to be standing there looking at each other while the trainers take a minute or two to think about what to shout next.
