Originally intended to be her daughter, but unspecified if she was Ash's daughter too. They decided against a flash forward finale, but ultimately decided that Misty would eventually be removed.

We'll never know officially because the question regarding this was misinterpreted or whatever so everyone is pretty much free to take it whichever way they prefer. I personally believe it's supposed to be Misty but pinky isn't her daughter.

Lately I have been reading that the original plot of the movie revolved around Mewtwo trying to clone Amber again, that's why it kidnapped the nurse to use her dna. And so the movie would have ended with Amber being fine and well and the characters just having a moment with her. Nothing to do with Ash or Misty. I think it makes sense
