I did runs with and without grinding and from now on I chose not to grind, always playing with level caps.

When they died, I just chose another one from the PC and moved on, those deaths may had some impact on my team options but never put me in risk of losing the run or made the run significantly harder than the multiple losses you could have say, battling Distortion Cyrus.
>a large part of why the run is actually challengingThe run is challenging because of the multiple bosses you fight along the game, i.e, mostly the Gym Leader, Rival, evil teams, etc... The grind only adds tedium and tests your patience, and gives the illusion of challenge when in reality it's just you not paying attention or lacking specific knowledge, which is okay in your first runs as practice.
I will say the grind does add to your inmersion on the first few runs when you don't know many things, and I'd probably recommend a first timer to grind on their first runs to experience the full frustration and learn stuff. But when you want to up the challenge of your runs and have been doing them for a long time like me, you may not agree with me but I think skipping the grinding is completely justifiable.
