Nowadays, you see there are plenty of people that favor their designs, because those kids grew up and can express their childhood biases as adults. For instance, Rhyperior was one of the most dragged mons for blemishing the Rhydon line back in the day, yet you'll actually find someone saying they like it in nearly every instance it's brought up in conversation nowadays.

I'm not denying that wildly unpopular pokemon can become more popular over time, that's very common in this franchise - samurott, bidoof, zubat, etc. all prove that. I'm saying that I don't think that other trio leaders will ever be more popular than rayquaza. Rayquaza's very unique in how it straddles the line between goofy and imposing and its unique and sensible place in relation to the other legends and story in its generation gives it a definite edge over everything else that's followed. Zygarde probably had the best shot of hitting similar heights but was gimped by not getting its own game to flesh out how it operates and by the cute marketable cores not really being interactive in SM.

For relative standings yeah you could be right. It also depends on what kind of character assassination attempts GF does. I think Rayquaza was pretty fortunate that Mega Rayquaza wasn't a misstep in execution to harm its legacy. Dialga is going to forever be associated with a strange-looking Origin Forme for instance.
