So you're already alienating a large chunk of the fanbase from the start.
Then there's the fact that while it is mostly focused on battling, you have such a limited selection (less than half the amount of choices you would have fro any Gen 1 through 5 game, and even worse when compared to Gen 6 through 9.
And since most people are bad at Pokemon (somehow) and Colosseum being more challenging on average, this means you either use the handful of good Pokemon, or you're forced to use a bunch of shitmons.
THEN, there's the whole Shadow Pokemon mechanics that are admittingly pretty poor in execution. Not only are many Pokemon starting after Mt. Battle take quite a while to purify, since Colosseum is all about battling, the process can get tedious and repetitive, especially if you try to purify all Pokemon without exploits/glitches.
Colosseum and its sequel are flawed games due to the limitations set on them. I can't understand why many people outright dislike or even hate the games. I like them a lot because the things both games do right appeal to me greatly. And even to this day you can't get an experience like the two, even when considering ROMhacks and fangames.
