The conclusion is simple. Pokémon games and all of its media are, have always been and will always been about the characters known as "Pokémon" first and foremost - the trainers can change or even be completely absent; the stories need not be about unnatural places or unusual events; the mechanics need not be about anything other than the Pokémon themselves and their capabilities. In much the same way that Games Workshop is a miniatures company first and foremost (NOT a wargaming company), Pokémon exists to shill Pokémon.
Removing old content is sometimes inevitable, improving upon good content is always preferable.
Pokémon are not "content", Pokémon are the main part of any of Pokémon media. Removing them is like removing Space Marine chapters - people still have the models (or in Pokémon's case, the merch, the knowledge) and pretending they don't exist or "can't play" in the current gen is ridiculous, obnoxious and counter to the entire thesis of the Pokémon franchise as a whole.
