It's nothing more than that, though. The canon was always clear on what gender Eusine is. If this thing is indicative of anything it's that they probably programmed the Eusine battle late into the game's development and didn't even care to complete this (useless and not affecting the gameplay in any way) part of the data.
So yeah, calling Eusine a "they" was a bit over the top. Especially that (if I recall correctly), the same data indicates that Will is female and he totally made no mention of that.
My bigger complaint is how he makes no comment of some plot-meaningful Trainers, such as the Rocket Executives.
