The endgame of SV confirming that a Pokemon actually killed a person is the second time in the entire series I was spooked.
The old chateau in DPPt is the first with its spooky atmosphere and creepy NPC ghosts that are never explored further. Genuinely felt like one of those modern shitpost spook videos of a game being slightly off.

Gen 4 old chateau and the galactic holding room there the Trio resides. Also gen 3 mt pyre was slightly scary and in general after the weather events talking to npcs.

Honorable mention to gen 2 radio and gen 1 lavender town and ghost sprite.

BW1 post-game finding Kyurem and the whole deal of getting to it, particularly after finding out from the people of Lacunosa Town the folklore about it was a bit unsettling imo

Pulling the thread back on track, the ghost girl in Kalos got me. Especially after they did the scary red herring with the spooky house.

Also no one talkea about how route 14 is a graveyard swamp next to a playground in the region where a ghost pokemon is based on kids that died after getting lost in the woods.

Probably going through the Alolan Pokedex. You're going through sunny No-Hawaii and everything wants to murder you. Alola in general had this kinda grim undercurrent given Po Town, the Eevee sidequest, the Machamp event and Type:Null.

XY spooky route was good, but would have been better without wild pokemon or maybe with shapes darting out of frame/rustling as you progressed. It's hard to be spooked when you're constantly getting into encounters with cartoonish monsters like carrablast and stunfisk.

Seconding >>54147674 the Drought theme was especially creepy. I grew up on alpha Sapphire so revisiting Omega Ruby several years later I was completely blindsided by this theme and it unnerved me in a way that pokemon doesn't often do.
Also while everyone shout outs the old chateau, the scary house in B2W2 scared me way more as a kid, partially because I think I ended up slightly stuck in there which made me feel like I was actually trapped in a haunted maze with no way out

For some reason I’ve seen a lot of people think that Guzzlord caused the apocalypse of the ultra ruins world. (probably partly because that’s how the anime adapted the arc) The game is pretty in your face with implying that the nuclear powerplant had a meltdown and fucked up the planet so much that the only creature that could survive on it was Guzzlord. And Guzzlords were apparently dying out according to the guy in the blue suit.
